We installed a WaterFurnace “Envision” model # 072, 6-ton heat pump, dual capacity, variable speed fan, 15 kW strip heat, with hot water maker. Closed loop. The house is zoned, the upstairs and the main level. 2 each, VisionPro IAQ 9000 Honeywell programmable thermostat with outside temperature. It goes like this: Stage 1 for about 3 minutes, Stage 2 for about 3 minutes, and “off” for about 3 minutes. This repeats it and repeats it! In fact, a week or more with the same scenario! Our technician wired another Honeywell thermostat to treat as a 1-zone house, same bad luck! What is wrong? Thanks!

i have the same type of Waterfurnace equipment. It''s a longshot but you could be significantly over tonned. Do you have an ERV running all the time? Do you have a very tight house e.g. ICF with foam attic -- i do and have my ERV running only a few minutes per day. You don't actually say if the system is hitting the set point or not? It's a long shot but if your target temperature is being reached and your erv is dumping air continuously it could short cycle like this (if each stage is set to run a mininum of 3 minutes. ) you might want to download the IAQ 9000 manual as it can do all kinds of stuff and may be set up incorrectly. For example, i disabled my second stage completely because it's never needed. You might try this and see what the system does.

Of all the things least likely to indicate trouble with a heating system, a stop watch is top of the list. Length of cycle (in minutes) means nothing. Load, set point, comfort, KW consumed.....are among the things with meaning.
Do you have a concern other than cycle time?

Does the system keep the house at the temperature you set it for? If so, try turning the heat up when the system kicks on to see if it shuts down in the same amount of time.  Also what is the temperature of the heat coming out of the vents, if its luke warm, that's normal, anything warm or hot and the Heat strip is kicking on.
