Waterfurnace Synergy 6 ton: loud hydraulic hammer when shutting down - is this normal?

I love my system:  3-ton split for the 2nd floor, 6-ton Synergy for the main and basement.  The main and basement levels heat via radiant.  My problem is that my HVAC contractor has had to conduct 2 repairs for refrigerant leaks.  The first was in a pipe joint, the second required replacement of the forced air heat exchanger.  Upon shutdown, the unit emits a loud noise which sounds to me like hydraulic hammer.  I'm afraid this is actually the root cause of my 2 repairs and will result in future refrigerant system compromises.  Is this loud shutdown cycle normal for a Waterfurnace Synergy???

BTW, Iowa, turned on March 2010, 7000 sqft, $275 winter heating bills at 5 cent per KW-hr rate.

I had a very similar issue with my system. When the system turned off, the PVC pipes would shake making a loud bang sound. The issue was the water value was shutting off too quickly, a replacement slow shutoff value solve this issue. Is the noise coming from inside the unit or from the pipes?
